charges on Asp, Glu, Arg, Lys residues

Hi all,
Sorry for the following ignorant question. But I have never really have been
given a satisfactory answer to what may seem an easy question.
Why are the charges for Asp, Glu, Arg, and Lys set to zero for certain x-plor
runs? Wouldn't one want the charges on, to mimic the actual charge state of
the protein in which data was collected?
