Dear Steffen,
In your Molscript input file, try putting all strands belong to a single
beta-sheet together as a block under one colour setting before proceeding
to the next beta-sheet ...
!colour first beta-sheet red
set planecolour hsb 0.0 1.0 1.0 ;
set plane2colour hsb 0.0 0.9 0.6 ;
set linecolour hsb 0.0 1.0 0.3 ;
strand from M2176 to M2182;
strand from M2218 to M2225;
strand from M2247 to M2253;
.
.
!colour 2nd beta-sheet green
set planecolour hsb 0.4 1.0 1.0 ;
set plane2colour hsb 0.4 1.0 0.6 ;
set linecolour hsb 0.4 1.0 0.3 ;
strand from M2196 to M2198;
strand from M2189 to M2193;
strand from M2229 to M2234;
strand from M2258 to M2265;
!colour 3rd b-sheet
.
.
.
Have fun!
Betty
