Thanks Paul, it works really well now. One note of caution to other 
users, with this sort of input file the '-gl' option won't show you what 
you get with the raster3d rendered version, ie. some loops turned grey 
when the protein was rotated and the arrow of a strand was half orange 
and half purple. This didn't happen in the final image.
