We have used the Muhlrad protocol also with good success.  
We have found that an overhang of 40 bases on each side is 
sufficient for good gap repair.  The key, of course, is 
having a vector that is well cut.  Our vectors are cut with 
two separate enzymes to reduce any possible background.  The 
protocols given by Dr. Stark are very similar to the ones we 
use.
