Why not try doing it sequencially to see if the storage is the problem
Also what is the actual yield
is it polyAAAAAAAAA or total?
If total how distnct are the ribosomal bands after gel electorphoresis?
have you tried rt-pcr with a ubiquitous gene like gapdh?
