You probably want to look at MACAW if you haven't yet.
See it at ftp://ncbi.nlm.nih.gov/pub/macaw/

If you have suggestions for improving SeqApp (now called SeqPup),
please let me know.  I would like to make it a very usable
program, and I'm working on it this summer.
