Sequencing shareware

I am looking for shareware/freeware which will help me to assemble a
cDNA from a series of sequencing runs.  I will be entering standard
length sequencing runs and hope to have a program find regions of
overlap and assemble a master sequence (ideally, with a record of the
source files for regions of the sequence).

Does anyone have any suggestions?
