Giemsa staining after Drosophila polytene chromosome in situ hybridization

Hi all:

In our lab we perform Giemsa staingin after polytene chromosome in situ 
hybridization. Somehow Giemsa staining does not work at all. 

We followed Todd Lavery's protocol of Rubin's Lab Manual. Some modification we 
made, the labelling DNA we use DIG system instead of biotin system and we use 
Alkaline Phosophatase conjugated anit-DIG anitbody from BM instead of Detek 
I-hrp kit. 

After in situ hybridization we gain good sigal(s) but when weperformed  Giemsa 
staing we get nothing. 

Does anybody have any openion, suggestion or possible reason for such kind of 
result? Why we just don't have Giemsa banding pattern after in situ?
