Cosmid sequencing with the 373

We have sequenced a few cosmid samples and have had spurious results.  I
now have a large cosmid project coming my way and I could use all the
advice I can get.  We do not prep the samples we sequence so I would like
to give advice to the investigator who will be prepping them.  I also need
to know if we need to do something special to sequence the samples. 
Please any advice.
