Checkerboard DNA-DNA hybridization

Dear colleagues,
I'm running at this time the checkerboard DNA-DNA hybridization on dental 
plaque and for some related strains I've got cross-reaction. Is there any 
possibility to avoid cross-reaction, or do you have any suggestion how to 
interprete the results in this case?
