I'm not sure about reptiles, but a region that can be amplified easily in
most eukaryotes, is not too big, flanked by conserved regions is the Internal
Transcribed Spacer (ITS) of the rRNA genes. This region is usually very
variable. I don't have any primer sequences but an ENTREZ search should turn
up something.
