The program DNA stacks, a hypercard program for the MAC, written
by Doug Eernisse is a very good program for AA alignments.
You can import aligned AA sequences, then import unaligned DNA
sequences that correspond to the AA sequences and impose the
AA gaps on the DNA sequences.
