One program to try would be PSeq-Gen by Nick Grassly and Andrew Rambaut.
It is available from the web site:
   http://evolve.zoo.ox.ac.uk/PSeq-Gen/PSeq-Gen.html
It can handle protein sequence evolution on a given tree, with site-to-site
variation included.
