Using Gaps in distance trees

We're analyzing a non-coding region of DNA and would like to be able to
include gaps in our distance trees; we're uncertain how to get phylip to
do this.  We'd also like to be able to set it up so that a gap of 10
residues is counted as a single event; is there an easy way to do this?
