Hi Thomas -

I've said it before and I'll say it again - in my opinion the best
multiple sequence alignment editor out there is SeqLab in the Accelrys
Wisconsin Package.  It allows exactly the type of simultaneous nuc/AA
editing you're talking about.  It does not do the nuc aligning
automatically based on the AA alignment, but it's not all that hard to do
it manually and/or there are scripts out there such as Pearson's old
MRTRANS that will.  Just my two cents worth . . . .
